Hi,
thanks for the announcement of the reply to Lehtonen. I got lost at some point while reading it, and concluded that I simply won't get the problem if any. But something came to my mind: the probability of a phylogenetic hypothesis is conditional on the data and the model used to explain character evolution, so perhaps the Pongo-Homo clade has a high probability given your data matrix and the controversy actually lies on whether this high probability is only caused by the data matrix being too restricted or bias in some way and whether complementing the matrix with more data modifies this probability.
