There's a multi-format converter here:
http://www.hiv.lanl.gov/content/sequence/FORMAT_CONVERSION/form.html
and probably others if you search for interleaved nexus convert.

Paup can also do it using the Export command, or if you have relatively
few sections, you can do it manually with a text editor that allows
infinite line lengths and vertical selection (Paup can also do this;
unfortunately Notepad has the former and MS Word the latter, but neither
has both).
