In my opinion, one of the best data papers on eukaryotic phylogeny is
Baldauf, S. L., A. J. Roger, I. Wenk-Siefert, and W. F. Doolittle.
2000. A kingdom-level phylogeny of eukaryotes based on combined
protein data. Science 290:972-977.

This manuscript presents a very thoughtful analysis of multigene data.

For a morphological/ultrastructural perspective, try
Patterson, D. J. 1999. The diversity of eukaryotes. American
Naturalist 154:S96-S124.

And there are many reviews on eukaryotic phylogeny, including these two.

Katz, L. A. 2004. Eukaryotic Diversity - a synoptic view. Pp. 57-65
in A. T. Bull, ed. Microbial Diversity and Bioprospecting. ASM Press,
