Why not to apply the KISS principle (Keep It Simple, Stupid!). 

I suppose that most of the users know the alphabet, why not to use the
alphabetical order?  The other option would be the Dalla-Torre index that
has been used in many larger herbaria.  The herbarium is just a depository
of specimens and the specimens should be found and retrieved quickly.  Who
cares about the phylogeny when he is looking for Luzula pilosa?
