[Taxacom] about alternative splicing

Dear all,
does anybody know if there are any discussions of possible impact of the effect of alternative splicing onto the character concept among phylogenomics practitioners? 
As far as I know, they routinely consider each site in DNA seqeunce as a separate character to be used in taxonomic investigations.
Do they or not?
