I was referring to the multigene nature of H3 sequence variants, i.e. the replication-dependent H3s. It's been known for 20 years+ that there is sequence variation among H3 repeats in a single individual. One set of commonly used 'universal' H3 primers in molecular phylogenetics pulls out replication-dependent H3 sequences. You wouldn't expect useful differences in AA sequences even between related genera, but the uses I've seen are of untranslated sequences. From which repeat? is the question.
