One very handy tool for manipulating images is the open source package
ImageMagick http://www.imagemagick.org There is a discussion of
how to use ImageMagick to colorize a grayscale image at:
http://www.cit.gu.edu.au/~anthony/graphics/imagick6/color/#color_lut
To apply particular colors to particular parts of an image (rather than
replacing particular shades of gray with particular colors), you will
probably need to select the areas to color yourself with a GUI tool such
as the Gimp or Photoshop.
